This means Security-Off, which is a flag in the DHD's internal memory that lets you write to protected partitions of it, like /system and all of the boot partitions. Having this effectively gives you 'full' root access and is needed in addition to root for many of the more interesting rooting activities.
There are two ways to achieve S-OFF on your phone: A) Load the engineering hboot, which makes the phone think it's S-OFF, or B) Flip the internal 'switch' in the phone's Radio to S-OFF status. B) is a more permanent method.
